You need to register sa CFO and attend their seminar (which is a waste of time in my opinion) - afterwards, they will issue you with a sticker and this basically will be what the immigration office will look for when you leave clarke... Bring a print-out of your visa grant as well upon departure.
Did you buy your ticket in one booking? If so, it would be possible for your bags to be checked-through meaning di ka na mag check-in ulit sa Malaysia. If you bought your tickets individually then you really to check it in MNL, check it out in KUL and check it in again before reaching your destination in Sydney.

As long as meron kana visa, you can do it anytime... CHECK the schedule though as twice a week lang ata offered ang seminar for Australia.
